why TWA 800 plane had 10 windows and not 3?

if you look at the NTSB report, the plane is a B747 100 with 3 windows.
then when the plane has be reconstructed from debris , the plane has suddenly 10 windows on the 2nd floor.
it is not the same plane like if they have tried to hide something on the second floor.
WHY???
